Yes, as long as you engage the Agent to act for you, it's only right that you pay him his rightful commission. The market rate for condo sale is 2%, while a HDB purchase is at 1%.

In my opinion, rather than haggle over the commission, shift your focus to how you can achieve the best possible selling price for your condo as well as negotiate a fair deal for your HDB flat purchase.

I had recently helped my 4BR condo owner sold his condo at above his expectations, and because of this, he still have excess monies left even after paying me 1% commission for his HDB flat purchase. What's more important, I have full control of his Timeline, and I made sure he does not need to shift house more than once while doing his sale and purchase concurrently. Win-win situation if you ask me.
